The latter is preferred. The main reason is you're not relying on
install.sh to preserve/backup your settings and if you've been following
this list, you've seen that sometimes this fails.
However, there are caveats. The settings for %org-name% and %report-dir%
in MailScanner.conf are used in MailScanner.conf before the overrides in
conf.d/* are included. This means you have to set %org-name% (and
%report-dir% if you change the default) in MailScanner.conf or also set
all the settings that use those in a conf.d file.
