There's several things to help with SA timeouts.

Bayes

Dns

For bayes make sure you're expiring within MS and have the wait during cleanup set in mailscanner.conf

For DNS this is usually related to RBL's and the fact my default SA checks all its RBL's. So turn them all off (except for a couple you want) by giving that test a zero score in /etc/mail/spamassassin/mailscanner.cf.
