Some .cf files not being used by SpamAssassin under MailScanner?

To avoid such situations in future, recommended (or debatable) method is 
softlinking your spam.assassin.prefs.conf to 
/etc/mail/spamassassin/local.cf (or wherever your local.cf exists)
