How would I use Perdition in this case, the mail would be stored on both servers is there a way to get this software to connect to both mailboxes simultaneously ?

e.g

I have Perdition running on popbox but I wish to retrieve mail from both mailbox1 and mailbox2 at the same time.

You need some way of knowing where some pop-box is stored (one or other
server), you'll need it anyway to determine what server to route mail to.
