I had exactly the same problem, but with postfix. (see thread in archive
on "DOS Attack")
My solution turned out to be a network fix, where the RBLs were failing
and therefore spamassassin was timing out and never processing the mail.
turn on Debugging foir MS and SA in your MS.conf and restart the service
from the console, watch the output and post it here.
