Mailscanner incoming directory..to many directories

Are you ever killing MailScanner? Or have you tweaked any of the code in
the init.d script? These directories are all cleared up very tidily by
MailScanner when it shuts down, but it has to be left time to do it. If you
do something like "kill -9" on the MailScanner processes, then the clearing
up cannot take place.
What you are seeing is not normal behaviour, something on your system must
be happening to cause this.
