What are these set to in your MailScanner.conf file:
MTA
Incoming Queue Dir
Outgoing Queue Dir

What does your maillog say, does it report any errors in there? Are you
getting loads of endless <defunct> MailScanner processes? That's a sure
sign of config file errors.
