As you have presumably upgraded, it will copy over your old settings into
the new conf file, and add any new settings for you (and delete dead ones).
So your previous setting for "Mail Header" will be copied into the new file
too.

Any changes I make like this can only affect new installations, there is no
way I can tell what you have customised (and hence want to keep) and what
you have left at the default (and might or might not want to keep). The
upgrade_MailScanner_conf script uses no external data source at all beyond
what is in your current and new MailScanner.conf files, which is how the
same script can upgrade to and from any version.
