MailScanner and SpamAssassin timeout

I would suspect it doesn't, since it is outside of the MailScanner part
(SpamAssassin and/or Bayes)

I would suggest clearing bayes as a starting point (sa-learn --backup >
/path/to/some/backup && sa-learn -clear).

If the problem goes away, you may have had a corrupt bayes database.  If
not, you can restore it back with sa-learn --restore /path/to/some/backup

Another place to check is
/var/spool/MailScanner/incoming/SpamAssassin-Temp.  Sometimes this area can
fill up with old temp files.
