MailScanner and SpamAssassin timeout

Going to take a guess, I think bayes may be the primary issue....

You can also remove this file, unless it contains custom code you need move
into CustomAction.pm:

Skipping Custom Function file CustomAction.pm.orig as its name does not end
in .pm or .pl

And these, which could be related...seems that email metadata is lost in
the process of scanning the email...probably need to fix bayes first and
see what happens.
