Much appreciate it. Is this DUPLICATEDELIVER situation happening only in Exchange server or Linux mail services will do the same?

Correct. The quarantined message is the original before MailScanner made
any modifications.
But even if this were not the case and the MTA did generate a new
Message-ID:, threading (i.e., conversation view) in the recipient's
client will still be broken because other messages in the conversation
from people who did not receive the message in this way will reference
the original Message-ID:.
