Inconsistent SpamAssassin report

Ahh yes, see Jerry's later reply.  You need to point to the
/etc/MailScanner/spamassassin.conf.  Hence the error messages also in this
case.  Although, assuming MailScanner is running as the postfix user, you
may need to continue looking into this deeper.
