So, I can see you have:

Inline HTML Signature = %report-dir%/inline.sig.html
Inline Text Signature = %report-dir%/inline.sig.txt
Sign Clean Messages = %rules-dir%/scm.rules

I assume you have checked that both of those inline signature files exist and 
have appropriate content.

Please show us what scm.rules says, and then give us an example (just the To: 
and From: domains) of an email which did not get signed.
