Does MailScanner is realy using SpamAssassin ?

You may wish to consider/confirm some the following MailScanner configuration options:

Changes to Messsage Headers

Include Scores In SpamAssassin Report = yes
SpamScore Number Instead Of Stars = yes
Detailed Spam Report = yes
Include Scores In SpamAssassin Report = yes
Always Include SpamAssassin Report = yes

Spam Detection and Spam Lists

Spam Checks = yes
Is Definitely Not Spam = %rules-dir%/spam.whitelist.rules
Is Definitely Spam = %rules-dir%/spam.blacklist.rules
Definite Spam Is High Scoring = yes

SpamAssassin

Use SpamAssassin = yes
Required SpamAssassin Score = 4.75
High SpamAssassin Score = 5
Spam Score = yes

Logging

Log Spam = yes
Log Non Spam = yes

There is a setting in MailScanner to always show the spamassassin score. You could turn that on, at least long enough to check if it is working...
