The MailScanner.conf file has entirely separate sections for what to do with 
virus-infected files, and what do to with spam.

What do you have for the following config lines?

Virus Scanning =
Virus Scanners =
Deliver Disinfected Files =
Silent Viruses =
Still Deliver Silent Viruses =

Also, which anti-virus scanning engine/s do you have installed on the 
MailScanner machine?
