Is your spam.assassin.prefs.conf a symlink to /etc/mail/spamassassin/mailscanner.cf?

If not, it's probably not being used at all.

Side note: I'd recommend against such dramatic scores for the bayes rules. 
Bayes_99, by definition, can have up to a 1% false positive rate. In practice 
it's generally a lot better.. but..
