I, myself, would not change the magic file... as this will affect it detecting files that you want to detect as executable.
I do not know enough about MS... so I could be wrong... but would you not just put an "allow" entry into /etc/MailScanner/filename.rules.conf ?

It's not MS that flags the file as executable, it's the file command
on your server. Read "man file" to learn how to edit your magic file.
