If they have a different file type than the non-protected file, then
yes. Otherwise you have to rely on your virus scanner, Clam can block
protected archives, maybe there's scanners that have more options.

Do you have any examples of files you want to block?

I've seen some excel spread sheets coming in that are password
protected. But in general I want to block all and any password protected
file types. I am running clamavmodule.
