Widely different results between MailScanner and SA

Looks like you are using different SA configurations. Check your MailScanner conf to see where MailScanner is searching for the SA config. Check spam.assassin.prefs.conf (which I personally link to my local.cf) to ensure the same rules/scores are used.

Under which user does MailScanner run? And your manual SA test?
