SpamAssassin timed out

When you say you set the files to zero, do you mean you remove them, then
touch them (touch bayes_toks)?

      I've already set those setting same as yours. But won't help
      either. And
      then i go to /root/.spamassassin/ and set all the files to 0
      (zero)
      size. And go to /etc/MailScanner/bayes/ and do the same way
      to the files
      size. and do the MailScanner reload. It works!., no more
      spamassassin
      timed out. I've put my eyes on screen log for 1 hour now, no
      more timed out.

      i'm using spamassassin 3.02,  MS 4.40.11 and mailwatch
