Are you seeing any "time outs" in the logs?

Have you tried running:

spamassassin -D -p /etc/MailScanner/spam.assassin.prefs.conf --lint

And look for errors.

Did you update your bayes database for use with SpamAssassin 3.01?

Did you update your db4 libraries to work around the SpamAssassin 3.0 bug?

Have you tried setting

        Debug = no
        Debug SpamAssassin = no

And checking the output?

We haven't seen any exceptional slowdown at any of the sites we're upgraded.
