Correct.

One solution is to disable Bayes auto-expiry in spamassassin.prefs.conf and
do the scheduled Bayes from within MailScanner. Read "man
Mail::SpamAssassin::Conf" for how to disable auto-expiry and look for
"Bayes" in MailScanner.conf for how to enable it there.
