What version of SpamAssassin if any? Is "use spamassassin = yes" set in the
MailScanner.conf file? I've only seen this message if you're set to use
SpamAssassin 2.50 due to a bug in this release.

I didn't have a problem with the counters incrementing. Exact same OS setup
as you.

MailScanner 4.12.2 (from RPM) on Redhat 7.2 with Perl 5.6.1.
