This rc file isn't in the tarball. I'm still using kill but it leaves
proc ids in the var directory and the temp folder of each process in
incoming. I take it that the rc file will shutdown cleanly and cleanup
properly, correct?

With MailScanner V4, you can do a
         /etc/rc.d/init.d/MailScanner reload
Take a look at the init.d script. You are basically trying to do a "kill
-HUP" on all the MailScanner processes.
